In order for us to investigate the bug, could you please fill in the
following questions?
If possible, please share your script with us.
It will be great if your script can re-produce the bug using some public
data sets.

Kernel function: WeightedDegreeStringKernel ?
Likelihood function: logistic?
mean function:     zero mean?
Inference method: ?
model selection: none?

It seems that this bug is related to memory.
I will fix some memory issues in GP this weekend.
