There's many reasons. At the end of an import, Shotwell should give you a list explaining why photos were not imported. In Shotwell 0.14, it will offer to save a text file giving a full report.

The most likely cases are that the photos were byte-for-byte duplicates of other photos (Shotwell won't import duplicates), that they are not photo files (corrupted or named incorrectly), or that Shotwell doesn't support their data format (GIF is the most prominent for example).
