I don't have another 4.0 box laying around to test with but I'm almost positive 
it would only reboot the phone you sent a profile to. Now it reboots every 
phone that has that line associated, even though there isn't a change to be 
made on some of them.

E.g., The boss' phone at the office has 0155 and 1155 assigned. His house phone 
only has 0155 but needs 3584. If I select the house phone, add 3584, hit apply, 
then send the profile it will reboot both office and home phone even though 
there are no changes made to the office phone.

Prior to upgrading to 4.0.1 if I had two phones with the same line
registered and I only wanted to reboot one of them it would do so. Now
if I make a change to one phone and hit send profiles it reboots both
phones. Is this the expected behavior?
 
Always has worked the way you described on 4.0.1 for me.  I was never
aware you could selectively reboot sets with the same user assigned.
