I have the IMAP sync working correctly in my preliminary tests (except when 
deleting via the web GUI), and the only messages related to IMAP that I see in 
the sipxivr.log file are the ones you mentioned - i.e., the smtp message being 
sent with imap formatting, as follows:

sipxivr.log:"2010-02-18T18:53:02.983000Z":167:sipXivr:INFO:xxx.xxx.xxx.com:pool-1-thread-1:00000000:sipxivr:"Emailer::run
 sending message 00000077 as FORMAT_IMAP email to [email protected] with audio"

Can you try a "tcpdump host <imap host> and port <imap port>" on the sipx box? 
In my case, I certainly find the sync messages happening when messages are left 
and deleted.
I also turned on debug on my imap server to check what it was getting, but you 
probably don't have that luxury because your server is yahoo!.
