did you look at the sipxconfig.log from the time when you sent the profiles to see if it complained about anything important? How many levels deep is it missing the files/directories?
what exact version of sipxconfig are you running? I would suggest trying to make sure the package did not somehow get erased in your installation. Can you compare a working system to this one and confirm what packages are installed (i.e. freeswitch, sipxfreeswitch, etc.).
