How many levels deep is it missing the files/directories? what exact version of sipxconfig are you running? I would suggest trying to make sure the package did not somehow get erased in your installation. Can you compare a working system to this one and confirm what packages are installed (i.e. freeswitch, sipxfreeswitch, etc.).
