Maybe I don't understand -- does Skim ask PDFKit to convert Skim 
notes to PDF annotations when the user selects "PDF with Embedded 
Notes"?

If so, couldn't Skim, along with that request to PDFKit, add an 
annotation at the top of the first page that says "Skim Notes 
Embedded"?
