Please read the help or the FAQ about how Skim saves notes. Skim does not
save notes in the PDF (unless you export as PDF With Embedded Notes).
Exactly this feature makes it easy for third party applications to read and
search the notes. Without, applications like BibDesk and EagleFiler would
never be able to do it.
