The developer previously posted an answer to this problem on the list:

The bug has been fixed and will be in the next version of Skim. You
can grab a fixed copy here:

I tried it and the new version fixes the problem with the Notes
preferences. (Tiger 10.4.11 Intel)
In any case, I don't think the files you listed below are Skim files
and I would not delete them. AFAIK, the only skim preferences are:
/Users/yourname/Library/Preferences/net.sourceforge.skim-app.skim.plist
/Users/yourname/Library/Preferences/net.sourceforge.skim-
app.skim.bookmarks.plist
