I have a similar workflow but don't have the same font problem.

I constantly create files with LyX and directly with Latex (texlive  
2007 disto / Aquamacs editor). I use both pdflatex as well as latex/ 
dvips/ps2pdf to get to the pdfs. I then use Skim and Preview for  
viewing and printing these files.

But I never get the font cache problem.

I just thought this would be helpful because perhaps it can help  
narrow down some other application that perhaps interacts badly with  
the rest?

I do not own Microsoft Office or any microsoft, nor Adobe products. I  
run Leopard 10.5.2
