If one drags a pdfd, .skim, or .ps file onto the BibDesk preview pane, it will display and be searchable by BibDesk. You can display Skim notes in a separate window by selecting "Show Skim Notes for Linked File" from 1) the contextual menu (<ctl>-click the pdfd, .skim, or .ps file in the preview pane) or 2) the Publications menu. http://jhh.med.virginia.edu/main/TemplateNotes#otherTemplates has a template and an Applescript that display lists of selected articles in TextEdit, including abstracts, annotations and Skim notes.
