You should be able to search notes, and it works for me. Perhaps the  
system hasn't finished re-indexing your files yet, as this may take a  
while. Skim should force this when you first launch 1.2.1. You could  
force it yourself from the command line by typing the following on a  
single line in Terminal.app

mdimport -r /Applications/Skim.app/Contents/Library/Spotlight/ 
SkimImporter.mdimporter
