Notes are always located on a page, this is also the case with Preview. It's just that Skim displays the content of anchored notes in a window while Preview on Leopard displays it in the margin (and this is partly buggy). Some reasons for this are that Skim's anchored note are too rich to be displayed in the margin (in particular the formatted text), and Skim is Tiger-compatible (and Tiger cannot display notes in the margin). Note that there's a difference between text notes and anchored notes.
