Sure, when I open the pdf with Skim after extracting it from the archive (no renaming, exporting or saving under new name at this point) I see a graded paper with points, remarks and marks. These notes are not shown in either preview nor Acrobat. Note, however, that Acrobat can't even open the document, which, incidentally, is not a pdf but a pdfd--I wonder if that might be part of the problem? When I save the pdfd under a new name as a pdf file, add notes, export with embedded notes and then open it with preview I get blank boxes where I would text notes to be. These boxes can even be dragged around. What the hell? Lastly, I opened the pdfd file with Preview and Saved the file as pdf under a new name. I then opened the resulting pdf file with Skim, added text notes, saved, exported with embedded notes and voilá, the notes were displayed correctly in Acrobat and Preview. Unfortunately, your grading and comments were lost during the initial conversion to pdf. I am pretty sure, though, that the problem results from the use of a pdf bundle.
