I haven;t got a clue what can go wrong. I see no problem. You did choose PDF > 
"Use Current View Settings as Default"? You could try to check your preference 
file, you could check that in Terminal.app using the command:

defaults read -app Skim SKDefaultPDFDisplaySettings

Does this return what you would expect (I think you want displayMode = 0)?
