I'm sorry to see this potential loss.  To avoid this kind of thing
happening I alway embed my notes directly into the pdf.  My little
script for this is at:

https://alum.mit.edu/www/toms/ftp/skimembed

*** I suggest that Skim have an option to always do this. ***

Is there any reason that Skim could not ALWAYS embed the notes?

If you don't embed immediately every time, then you will have to do so
if you move to a new computer system.

Also, there are three levels of file backup:

1. the computer itself.

2. local backup onto a local hard drive separate from the computer

3. cloud backup
