How did you share the Skim presentation? Did you share the screen, or the 
window? If you share the screen I gather that it should share just what’s on 
the screen regardless, so if that does not work that would be a bug in zoom. I 
cannot imagine that to happen. If you share the window, you should be careful 
about which window you share. If you first share the Skim window and then go to 
Presentation it will fail, because the presentation takes place in a different 
full screen window. So you should first go to presentation, and then share the 
window. Use Cmd-Tab to switch to Zoom from the presentation in order to select 
the window. This should actually be possible with the latest two releases. If 
you set a hidden preference you can also resize the presentation window, which 
could make sharing the Presentation with Zoom even easier.
