You have to "embed" the notes into the PDF. Here's my command line script for it: https://alum.mit.edu/www/toms/ftp/skimembed The key line is: /Applications/Skim.app/Contents/SharedSupport/skimpdf embed "$1" where "$1" should be replaced by the file name.
