It is still not really clear to ma what the problem is. What do you mean by the overall layout? Are you just talking about the layout in the central pane, and is it not about the side pane? Is it perhaps just the scroll location of the text/pdf content, or something more, perhaps the zoom? Note that you can set the initial zoom (or auto-scaling) in the General preferences. Perhaps you should change that setting, perhaps to auto-scale. We do not restore the scroll location and zoom level when reopening documents, and we also won’t do that, that is too much complication and would lead to other problems with other settings.
