I assume each line of the file has a pair of RA DEC values.   Call them (ra1, 
dec1) and (ra2, dec2).   
Then make the following replacements...

ra1 = 0.99*ra1 + 0.01*ra2
dec1 = 0.99*dec1 + 0.01*dec2

ra2 = 0.99*ra2 + 0.01*ra1
dec2 = 0.99*dec2 + 0.01*dec1
