I had those problems with a number of Skype versions. Which version are you using now? If not the most recently released 3.8, I would try that. If it is the most recent 3.8, you could try a 3.6 version. Unfortunately, since I test so many Skype versions, I don't remember which versions had these problems and which did not. I think you may be right that it has some relationship to hardware, since it sounds like not everyone runs into this sort of thing. I use an external Creative 24-bit soundcard much of the time. I'd be curious what sound hardware you use, along with which Skype version.
