Specific answers first: There is no File menu in Skype 4; there is now a Skype menu. That is activatable with Alt+S.
You should have a Skype icon in your systray though. I run Skype 4 all the time and I see one. It's just called "Skype," at least when no call is active. General comment: Skype 4 is markedly different than Skype 3.8 in a number of ways, so there will be a bit of a learning curve for it. I put a number of how-to tidbits onto my web site in the release notes for the scripts, though by now that would be the release notes for an older version, thus, a ways down the page.
