As far as I know, there isn't a way to not have that come up. I can
usually do it by alt F4. However, I find that doesn't work the first time
around. At least that's how it is for me. I have to fight with it to
close. But once I manage to get that window closed, it doesn't come back.
Unless you sign out of Skype and back in.
