qmail is non-free so it goes in non-free.  Debian can't make qmail
follow the Debian Way (as a binary) because it's different from the
Bernstein Way so the package is available as source with patches to
Debianise it.  The same thing is done with pine and others non-free
software from people who think "free" means "free for me to tell you
how to run your computer".

Simple.  But then why would you want to use a non-free MTA when there
are plenty of worthy free ones around?
