It may be too big a change for you, but I like the MH way of storing mail -- one file for each message. Then doing things like archiving old mail or deleting all mail which contains some phrase or header or whatever becomes very easy. Sylpheed is an excellent gtk gui mail client which supports this format. There are quite a few others, cli, emacs, tk based...
