so it's probably cos of the System.map.

if I were you, I'd try stopping logging, doing what you want
with /boot then restarting it.  Man page says use SIGTSTP and
SIGCONT signals to make it "close its log sources".
But if this is on a "real" system, then don't take my advice
without being sure for yourself.
