At the risk of making this into a windows help list...
The problem you are having is to do with the IDE reg settings. I've done many SOE's and I add the following file to the registry. It is not an exhaustive list but may well cover your hardware. add it to your old w2k machine, ghost and ghost onto the new machine.
If this does not work then you can ghost w2k on anyway, and put the w2k CD in and do a repair. not the first repair screen you come accross - say no to this as though it's a new install, but the next time you see a repair screen it will do a more thorough repair/install. this has the advantage of keeping all your settings but updating what the reg hack attached does not get. let me know if it works. If these do not work then it's a full reinstall.

Remember to keep MOST of the hard disk space available for a Linux partition ;-)
