Hi, I've got a slightly older SN41G2, which is an Nforce2 based Shuttle. I don't have any problems running Linux on it - the onboard graphics, sound and network all run out of the box (although I think the binary Nvidia driver is a little more polished than the open source one, but thats your call). A lot of the models also have daughterboard DVI should you want to wire up digitally to a plasma screen. I can't comment on the SP/DIF running through linux, your best bet would be search/forums.
It's reasonably quiet, and newer models than mine are quieter still as they have a larger (250 watt vs. 200 watt) and quieter power supply. My graphics card (a Leadtek Nvidia 6600GT) is far louder than the CPU and PSU fans. A good place to read about all things SFF is at http://forums.sudhian.com/. They also have a linux forum that, although quiet, tends to get pretty reasonable responses to questions. You might also like to look at other SFF solutions such as the Antec Aria, which is quiet and uses the MicroATX form factor, which allows a later upgrade path, something missing from the shuttle range.
