Hi I think that for Time Machine to backup contents of File Vault incrementally by file it would not present a problem for security.
It would need to be that when File Vault is opened on the Mac, then Time Machine would open its copy. Remember that the disc image will "unmount" as soon as the OS is shut down, logged out, or if the external hard-drive is disconnected, it is not like a folder in that regard. So there would be no risk of the Time Machine copy of File Vault remaining open in some way.
