EQ presets don't get burned in, in a rendered sense, theres just a meta-data
tag somewhere in the file saying use preset X, because when you put the
files on your ipod, the EQ settings for each song go with them.  VLC uses
all its own built in decoders for everything.

It was a long shot but I was thinking because itunes can batch update files,
you could have accidentally set a dodgy preset onto all the files, in a
similar way to how one could select all your files and accidently set them
all to being from 1996 for instance.

Another line to investigate... Do you have logic studio or Ableton or some
such high end audio program installed?  The mac's audio system is remarkably
joined up, it could be that another sound program you have installed is
tinkering with it.  Check in audio-midi-setup in the system utilities folder
for anything strange looking...  my macbooks default out properties are set
at 44100Hz, 2ch-24 bit.
