It's possible that it can't tell you what that space is being used by as it's being taken up by files/folders that aren't readable by a normal user. See this forum post for suggestions - http://www.derlien.com/dixforum/viewtopic.php?t=36 - perhaps try Pseudo for a simple way of running Disk Inventory X as root, perhaps it will find what's using that space that way!
