iTunes is the organiser of your music which it does in two ways when you drag music files onto your library (or choose File > Import...):
1) iTunes can link to your music files wherever they are, leaving the originals in their initial location 2) can copy your files into its own internal locations OR you can mix the two. If you let iTunes store your music files then the original files can be safely deleted - it wouldn't really make sense to have the files in your own folders AND in iTunes as well. I keep all my music files stored within iTunes so that I don't have them in different places all over my disk but that's my preference. File > Library > Organise Library may be of use if things are not as they should be.
