No, it's all behaving nicely for me - weird and impossible conflict changes aside as mentioned yesterday!
One thing I've read in Apple's forums and have verified is that iCloud.com tends to show everything whereas the Finder hides empty iCloud Drive folders. Quite a few people who had inconsistencies logged out of iCloud on iOS, rebooted and logged into iCloud again and that seemed to resolve things. iCloud.com will also show whether things are still being uploaded from iCloud to iCloud Drive I think ...
