I'm on El Capitan and haven't had any of those issues with Mail, iTunes or 1Password, but have noticed random odd white boxes and black boxes that pop up and disappear, usually after starting up. Never did that before so something probably needs ironing out there by Apple. Hopefully you can resolve your issues Phil.
I loved switching off the menu bar for a while and seeing that large uninterrupted desktop picture in all its glory was very attractive. Once you start to actually USE the Mac though the inability to tell which, or whether, an app is running soon becomes a real annoyance and after a day or two I switched it back on again. Hey ho.
