I am still having the same problem in El Capitan. I put the addresses in my AB so that Mail would recognise them but it does not. I have my Junk mail shown as Unread so I know there is new stuff in my Junk Mail folder and check it manually. I have come to the conclusion that Mail's reading ability is inconsistent.
