Is the verification code being sent as a text message? It'll be forwarded to 
your Mac if you've set up sms forwarding. Try selecting to receive the code as 
a push notification rather than a text message, then it'll appear only on your 
phone and not clog up your message conversation history

The main point of two factor is to stop nefarious people signing in remotely. 
If they've got physical access to your Mac and your password then you've got 
bigger problems ;)
