Hi Gilly, I have the same condition, and as far as I can remember it always 
been that way irrespective of OS X or iOS, deleted emails from iOS are in OS X 
Trash as unread. It looks like the emails just get moved to the Trash without 
the info that they've been read. 

Spent ages trying to fix it but gave up, saying it's only another two clicks.
