Not sure this is helpful, but I use PDF Expert for Mac (ie, not iPad version, nor pencil) and don't find it to be such an expert! It's a little clunky in editing - but might be fine for doing more pencil like markup.
The features on the Apple iPad app that are demonstrated in Notability app, always impress me and certainly works well when I've had a go in the Apple store! Hope you find something suitable.
