According to soekris.com (http://soekris.com/Software/changelog.txt) there is a 
comBIOS 1.30 available - with the following changes:

comBIOS vers 1.30

  * fixed bug from 1.29 with LBA disk translation
  * fixed net48xx Serial COM1 RI noise SMI lockup

Since one of these fixes relates to (CF) disk translation I would try give the 
comBIOS 1.30 a try...
The last net4801 I ordered was also shipped with the comBIOS 1.29 - but that 
gave me some problems - that the 1.30 fixed.
Please also note that the comBIOS 1.29 cannot be downloaded from soekris.com - 
the 1.28 and 1.30 can - maybe that is a sign that the 1.29 is "no good" ?
