I recently had trouble installing FreeBSD 6.2 on a 4801 due to a DMA issue.
What I figured out was that I needed to disable "ATA-DMA" in FreeBSD for the
box to correctly work w/ my drive. I did this by adding the line: 
hw.ata.ata_dma="0" to boot/device.hints on my tftp server. There may be a 
related issue w/ DMA support on the 5501. In my case, I was having trouble 
installing the o/s
via PXE. Perhaps when you rebuilt the kernel something changed to cause the 
problem?
