Disk drive will likely be an easier install as typically you need a few extra steps with the CF card so that it is used "read mostly". But there are enough examples out there that this shouldn't be a factor. All other things equal, the CF card should be more reliable as there are no moving parts and less heat. If you set up your CF "read mostly", it should last indefinitely. If you need to write frequently to the CF (e.g. persistant logs), you will need to do more research.
