I sent mail directly to Soekris regarding these, but rather than wait 
for my answer I thought I might ask the list for other expert opinions:

1) For my application, I need to put a 4-channel (4 in, 4 out at 96 kHz) 
PCI digital audio card (specifically, the M-Audio Delta 44) on the PCI 
connector. It is a full-sized PCI card, 3.3v-capable with an ICE1712 
chip on it. Is it likely that the net5501 will work with this card? Will 
it fit in the standard case?

2) For my application, I also need a few bits of TTL I/O. Is the GPIO 
connector suitable for this? Is there a convenient way to get those pins 
to an external connector on the standard case?

I've been playing with mini-ITX boards for my application and the 
combination of 12v power supply + mini-ITX board + separate CF reader 
board + PCI riser card + my digital audio card has been a reliability 
and compatibility nightmare. Since my CPU requirements aren't that great 
and having everything all on one board (and fanless) would be a win, I'm 
hoping the net5501 would be sufficient.

Any opinions, or especially info from someone who's actually tried this, 
would be great before I spend yet more money on this project to 
experiment myself.
