Just some quick thoughts....
If it's a static camera, work is slightly simpler as you don't have to
track the camera back into 3D. So no markers needed for that.
Not sure on the markers on the cloth, as that could be more work than it
is worth.
I can assume you want a matte object to block out the particles when
they're behind the arm?
What you could do for a better 3D match, is have one or two additional
cameras from the side, so you have more views to match the parts in 3D
space.
For the 3D recreation of the room, just get as much information as
possible on the shoot.
Camera type, lenses, distance from camera of subject, props, their sizes
etc.
This will make life easier later on, especially with the matching of the
camera, 3D and footage.
The final footage can be massaged and tweaked in Nuke or alike to finish it.
For stuff like this, have a look at DigitalTutors, there's a lot of '3D
in video' training to be found.
It's all pretty standard workflow, so it doesn't really matter if you
pick Maya/Nuke or something alike.
