I'm not really sure what the issue is here.  SA will overwrite existing 
X-Spam-* headers at scan time, 
and there's nothing in SA that says "skip already scanned messages" precisely 
for issues like this.

If your procmail rules are checking for the headers before you scan the 
message, there's not much we 
can do about that.

If this is an issue for your setup for some reason, I would recommend adding a 
custom X-Spam header 
and then filtering on that instead of the default ones.
