Existing X-Spam stuff will definitely not keep SpamAssassin from parsing a mail, but it's of course possible that we've got some bug somewhere inside the code. You can chack whether its a bug in SA or your calling filter if you pipe the mail manually through the standalone spamassassin program. If that works out correctly, chances are really high that your config is f***ed up and it ignores mail which looks as if it was already processed by SA (as Theo suggested). One more note: If we can't reproduce this bug, we also can't fix it. So if that's the case, you should run spamassassin with the -D switch which will give us a whole load of debug information which you can paste here.
