If you please post your PATH for both yourself and the superuser, and the content of Makefile.config.incl, we may be able to see something. I routinely use Makefile.config.incl to modify install locations (note, you do need to "make clean all" after setting the desired locations in Makefile.config.incl, as this information becomes hardcoded into many components during the build stage.)
