Hi, I have an earlier post about a problem I had with running SEQUEST. Basically, I have the Proteomics Browser Suite from Thermo running on IIS on port 80.
I installed the latest TPP using a its version of active perl. I configured TPP so that it accesses the wwwroot folder off of the D: drive. I need to have all my data saved to this secondary drive. I also configured the apache server so that it runs off of port 8888. This seems to work fine for the TPP. I can convert mzxml files, raw files, run sequest, and make pepxml files. But when I try to run peptide prophet, it gets stuck when it is running PepXMLViewer. I tried running that last line of code through command line, and I get a parsing error shortly after line 2000 of the view being run with PepXMLViewer. I believe the errors may have something to do with the webservers. Since IIS is running on the port that apache is normally set to, I believe that this may be causing difficulties in viewing the peptide prophet results. I believe the error I got was error # 36 if that helps. I can also post the output of the command line error if that would help.
