Hi - I have just optimized the PQD settings on our Orbi to be able to analyze TMT/iTRAQ data for the first time. So far, I've been using TMT along with SorcererSequest/TPP and Libra. All is working great, except I'm unsure of what types of standard deviations I should be expecting to see.
I have been testing different m/z tolerances, centroiding types, minimum threshold values, etc in the condition.xml file, and I get ratios very close to expected, typically within 5-10% of expected values for the best settings. However, no matter what I seem to try, my SD values are never above 0.05, and I was wondering if this is too 'good' to be true? Anyone have any insight into what sorts of SD I should expect to see? I'm worried that I'm missing something and that my data may be misleading. Thanks!!
