I suspect iProphet is dinging the pepxml file during processing, if you have
a small data set you can ftp to me (original pepXML files, mzXML files, and
xinteract commandline copied out of the GUI logs) I can try to chase it
down.  Zip it all up and send to  ftp://insilicos.serveftp.net/pub

I've had a similar problem.  The ASAPRatio CGI doesn't crash, but just
displays "error" when I try to look at the protein-level ASAP results
from a prot.xml file generated from an iProphet pep.xml.  I can look
at the peptide-level ASAP results from the iProphet pep.xml through
the PepXML viewer, so the problem seems to come with the prot.xml
file.  Any help on this would be much appreciated.
