Hi, i have some low quality data and want to produce a protein list with "quantitative" information by using the peptide-analysis tools. the "quantitation" works but when it comes to combining the peptide hits from the x!tandem search to a protein list with protein prophet i quite often receive the error message, that there where no peptides found above a treshold of 0.05. i tried setting the "Filter out results below this PeptideProphet probability:" line to 0.1, but it did not work. is there anyone who can help with this problem? can the protein prophets treshold even be set to another value or is it static?
